I have a question regarding thouht here in the sentence.

Does the sentence omit that?

Scholars who once thought (that) Native American literatures were solely oral narratives recorded by missionaries or anthropologists now understand...

yes it does. this is common with say, think, believe, and similar words.

you will NEVER be tested on 'omit vs. don't omit'. never ever ever. your job is simply to realize that both forms exist.
